Pulling one head is fine. I had to pull the driver's side head on a friend's car when a manifold bolt broke in the head. Got the head off, drilled and tapped the bolthole and then reinstalled. No problems to date and her car has gone 12.0@112 with bolt ons. (A4 car).
Just be sure to clean the deck surface well and get all coolant from the bolt holes. Replace the head bolts too.
