Just wanted to make sure. What about the motor mount location on the block? Is it the same as the ls2 (GTO).
In general is there anything different that I have to keep in mind when switching over too an ls3? Keeping in mind this is for a late model GTO.
If you're putting the engine (just a different block) in the same exact car then it shouldn't matter as the accessories will go on in the same spots as the previous LS2 and thus fit within the frame.
Is their any way possible to run the ls2 gto accessories belt configuration on an ls3 block?

It will work without any problems... Just use everything from the GTO (including the damper) and make sure you plug the dip-stick hole in the LS3 block.

The GTO oil pan has a dip stick hole in it from the factory and the block dip stick hole has a small freeze plug in it. If you are using the GTO oil pan, than the LS3 block oil dip stick hole must be plugged. GM part # 12557520
