Maybe a dumb thing to ask but are the coils grounded? There is a specific ground wire for the coils. I am speaking of the 4 or 5 wire connectors with one of those being a ground wire.
Edit: You do have the coil wiring hooked up to the proper coils? If not the you will not have the correct firing order.

LS Sub Harness
Hi Black Bird, did you try to switch the Coil LH AND RH "sub-harness" Side to Side.
This may be "GTA" suggested.
The Coil Ground is through the Gray Sub-Harness. (NOT the IGN-1A coil)

The coil sub-harness matters. There are 4 wires and only one changes colors from coil to coil. The red one goes on the right when you face each side and that puts the red on 7 and 2. The purple goes on the left and that puts it on 1 and 8. The harness to the coil sub is harder to get wrong, but also must be right. The other reason they hit at the wrong time is the wrong signal to the ECM. Maybe try the old sensors if they were good. The coil ground to head can be off an it will run for a little until it saturates, but best to just have it connected.
This LS3 in an LS1 car is using what ECM? Does the LS3 have 58x crank and 4x cam?

When I did my swap I ran into a similar issue, though it wasnt an ls3. I had to replace both the crank and cam position sensors. I also ended up having to add another block to chassis ground.
I hate to ask the stupid but are you sure the plug wires are on all the way?

24x crank, I replaced the crank position sensor, camshaft position sensor and the plugs are all way one. I had asked about the coil wiring harness order and up until now I was told it did not matter. I am going to look at the coil wiring harness. Does the coil ground go to the back of the passenger rear head? I am using newer ls3 coils and harness. I hope you guys are right! Thanks for the help!

hmm, not sure about the coil harness my stand alone is individually run, I would tend to agree that the harness doesnt since the coil connections are all of a specific length its not likely you could really get them out of order. That said it may be possible the driver side and passenger side are different. Maybe swap them around and see if that helps.

I used this to change my wiring of the coils. It almost started but nope. Getting extremely frustrated. I think I'm going to send the computer to be programmed and eliminate VATS
