If you flashed a totally stock file into it then GET RID OF THAT PCM. Something is wrong with it. Otherwise you might wanna check your harness location for injectors. From the head-off picture it looks like those cylinders are getting PLENTY of fuel, so I'm betting timing. Maybe you have a computer that is designed for a 58X reluctor wheel and your crank is 24X???

Yeah. This little event has ruined the enjoyment of my hobby. I'm done with working on cars for a while. Thanks for the help though.

I had another look at the spark today. It has 8 but they seem very weak. Could unplugging the harness from each coil while it was running have damaged them?

Sounds like this thing is a nightmare.
There is obviously a problem with spark but I just can't understand how bad spark could destroy a new engine so fast and do so much damage.
With scores in the bores, bad compression, damaged bearings and foreign material in the sump I would be checking for mechanical or build and machining issues issues first and then address the electrical issues.
What oil are you using?
What assembly lube did you use?
How did you prime the oil pump?
What were the piston to bore clearances and crank and rod bearing clearances?
What were the ring gaps?
How was the block cleaned and what cleaning fluids were used?
Foreign material in oil! Is it possible that someone may be sabotaging your build?
These may be worth looking at if you haven't already done so.

As for debris. I thought I had a pic of the pan. Ill post it if i find it. dumThere was literally a pound of grit in what looked like a mineral spirit/oil mixture. Looked like graphite. There was so much it had to be from the fuel and metal from the cyl and bearings
I put it together so no on the sabo. The fuel is going in but not making power

Thats interesting, i guess i was wrong, i thought the 2005 GTO LS2 had a 58x reluctor wheel. Really hope you get it worked out brother. I know when we talked last, i mentioned the crank re learn. I hope they can fix it man.
