Sounds like this thing is a nightmare.
There is obviously a problem with spark but I just can't understand how bad spark could destroy a new engine so fast and do so much damage.
With scores in the bores, bad compression, damaged bearings and foreign material in the sump I would be checking for mechanical or build and machining issues issues first and then address the electrical issues.
What oil are you using?
What assembly lube did you use?
How did you prime the oil pump?
What were the piston to bore clearances and crank and rod bearing clearances?
What were the ring gaps?
How was the block cleaned and what cleaning fluids were used?
Foreign material in oil! Is it possible that someone may be sabotaging your build?
These may be worth looking at if you haven't already done so.

It was drivable just after the first build with the big comp cam. I got 5 miles and started loosing power so bad I just barely made it back home. What the hell could cause that

THE CATS WERE CLOGGED
The dealer had no idea what was wrong so I picked it up...no charge at least
I dropped the cats and bam. It was instantly fixed. SOAB
All that time and money... The fix was free and only took 2 hours.
I'm pretty sure my turbo is ruined. Will see...

Hey bud, hang in there, try to do it right man. I know how u feel it took my 2 years to get my motor setup in sig. Just to get the good stuff and not cut corners you know the old saying "Do it once and do it right, or you'll be paying twice" lol.
Then I ordered a driveshaft from spohn and check off stock length ds with 1350 u joints cause I have a 9". They send it to me and I put it on after confirming the length with them because I had sold my stock shaft and I couldn't compare them. I trailer it to Straightline and the ds ended up being too damn short and it took out my tailshaft of the T56 luckily on the dyno! Trust me I know. Now I blew money to upgrade it to Viper output shafts and carbon fiber synchros and all that crap. I've been driving around having fun and now my dr's are done and no money lol.

I must need to update...
I have an E38 pcm, which drives factory VVT and Boosted cars. The E40 does not, so you won't have those tabs, but you will have a case learn (CASE = Crank Angle SEnsor) and cylinder balancer. Good luck

Actually, I just put an on3 76mm on today. The cost to do a kit has just gone down $350
