I'm going to finally replace my 10 year old stock rockers (one is starting to push a bearing cap out) and picked some YT ultralights to replace them.

Question I have is on the rocker shaft there is a couple dots between the rockers on the shaft whick will either face up down when the rockers are installed. I cant see any difference in the depth or diameter of the recesses in the shaft with the dots up or down and the instructions dont mention them. Just curious if they mean something or not, since they are obviously put there on purpose I'm just curious.

I noticed that when I installed mine. Can't remember which way I installed, but did it the same for all and no problems.

I put mine down for looks. I think those are for holding the shaft during machining but am not positive. The YT instructions suck, check your wipe first then measure for the pushrod. The shims are to modify wipe, they are not to set the lifter preload. (PS: LS1howto is wrong as well)
