so its safe to say that new poly mounts will help the headers fit better?

It really depends on where they are interfering and whether having the motor sit higher would help or hurt.

My car has been wrecked

its got 130K miles on it.

I bought the headers gently used.

And i did plenty of Homework before deciding to down my daily driver for 2 Days.

Motor mounts and a new trans mount sound like a good starting point, even tho i don't think they are bad. The car they came off of had no fitting problems, so i was more than suprised to have this be an issue. Totally over looked the idea of my car being in a front end accident tho. i think that may explain a few other gremlins now that i think about it...
