Default MN12 problems

Ok, for starters I've got an 02 z06, stock transmission with a monster stg3 clutch. Car has 40k miles on it, about 1800-2000 on the clutch, and the trans was rebuilt at about 18k miles. Car isn't a complete monster, makes maybe 430whp or so, all the mods done right after the clutch install, roughly 5-800 miles ago.

Just recently I started getting a funky "grinding" noise from the trans/clutch area. I first noticed it sitting at a stop sign. Put the shifter in gear and as I engaged the clutch the noise came about. As I gave it a little more acceleration it went away, put it in 2nd gear, same thing. It seems worst under decel or coasting, but it doesn't do it all the time, and sometimes it's more exaggerated than others. I also couldn't get it to happen in the higher gears (4,5,6). I can feel it in the shifter, and sometimes in the clutch pedal when it's doing it the worst. It doesn't try to pop out of gear when it does it or anything, but when I pull it out of gear while it's doing it and push in the clutch it stops immediately.

Any ideas, suggestions, or comments on what I should expect? Or maybe some steps to try and isolate what the problem is?

As of recently

Also, I first noticed the problem after about half a dozen wot pulls.

And I tried to duplicate the problem with everything cold and I couldn't seem to make it happen.

Im sorry if I missed it, did you say if you have any trouble getting it into gear when it grinds?

and its only when the clutch is engaged correct?

It doesn't grind putting the shifter into gear. And after further playing with it at my house, it will do it in neutral.

To better describe the noise, it sounds like a loose bolt. Similar to a loose poly lock on a rocker arm or something.

I'd start looking at the rubber driveline couplers at the front and rear of the shaft. Check the bearings while you're at it.

Is there anyway to make sure the clutch is fully disengaging? I had a similar problem and it was because the clutch fork bent.

Bring this back for an update. Pilot bearing came apart. Any ideas on why it wouldve came apart?

And does anyone happen to know the maximum tolerable runout for the input shaft?
