Thanks to everyone for the advice! I still can't believe it's, but it was that pilot bearing. The best I can figure is it was catching the inside of the lip on the way in? It slid right in with no issue with the new pilot bearing.

Good to hear! On another note I installed a new T56 Magnum onto an aluminum trailblazer 5.3 in my Chevelle and it wouldn't go in the last 3/8" and simply seemed to be bottoming out. Everything was installed correctly so I used some putty and took some measurements of the depth and length of input shaft and sure enough... the input shaft was basically too long. I'm guessing when they machined the crank for the pilot bearing it wasn't machined deep enough to accept the Fbody style bearing. I ended up having to take a cutoff wheel and took 3/8" off the tip of the input shaft and put a bevel back on it (by putting yoke in back of T56 Magnum and rotating it as I cut the angle back on it) and it fit correctly and has worked with zero issues ever since (turbo LS with McLeod RXT 1200HD clutch).
