Let's hope it's something smaller, like maybe you need to bleed your clutch. If there is some air in the line, it could make it spongy enough not to fully disengage the clutch, doesn't explain why it's 3rd and 5th, but we can hope can't we? It's worth a try. Good luck!

Sometimes when I shift into 3rd and 5th it shakes the shifter pretty good and sounds like when you mess up a shift and grind the gears. Anybody know what I'm talking about on the noise? It does it when I have the clutch pedal on the floor, so I'm not fuggin up the shift. It doesn't do it very often and it hasn't done it when I'm at WOT (knock on wood).

Hmmm, how many miles are on the tranny, could be a bent shifter fork...do you still have warranty?

It is also sometimes very easy to go into 3rd and 5th, it's almost no resistance at all and sometimes it feels like all the other gears.

Its your synchronizers. They are probably getting worn. It probably shifts smoother when the tranny is hot, right?

If its grinding between shifts occasionally, and your pedal pressure is consistent (not spongy), then I'm saying 99% chance its the synchros.

And, once these trannys start to grind, it only gets worse. You will still be able to drive the car for a long time, but it just gets more annoying. A tranny rebuild is about $700-800

So how much is it to replace the synchros? Or do I just have to get the tranny rebuilt?
