So the PCV boot was empty when you checked it? How was the vacuum line sealed then? Or was the boot just eliminated?
Just in case there is any confusion (not sure how many of these cars you've owned), the '98s have the PCV valve in a different location from the newer years.

The LS6 PCV requires a new valley plate, which you can get online. It is relatively easy to convert over. Just remove all your stock '98 PCV lines and cap the ports (leave the breather tube on that goes from the throttle body to the valve cover), and then install your new valley plate by removing the intake manifold. Then hook up the new PCV line to your intake manifold, and you're good to go. Some valley plates will require slight grinding on the inside of the valley for clearance though, so be prepared for that.

98 PCV valve is up by the 3rd coil pack back (passenger side). I had to cut into the insulator hose at that location to find mine. Wouldn't ever know it was there otherwise.
