99 wiring with a 2002 computer

I have a complete wiring wiring harness from a 99 Camaro and I have a ECM with Serv No 12200411 Hdw No 09386530. I recently sent the computer out for mail order tuning because of a lot of changes that have been made to the motor and I don't have access to a dyno tuner right now.

My question is: The ECM was programed and a 2002 Camaro file was placed in it. Since I have a 99 wiring harness, do I have to wire the blue and red connectors differently? Can I leave the wiring harness stock (99) or do I have to pull the pins out and wire them for a 2002 Camaro?
