with HP tuners can you tune out the 1-4 skip shift (M6)?

yes. find the table for CAGS and either disable it or change the speed points

i wish i could help ya but i'm just starting out myself. i'm using EFI Live and the only reason i knew it could be done is because i have been navigating the software trying to become familiar with it. i'm sure somebody will help you out though
