Default P0336 with 383 build

Car is:

2001 Corvette 383 stroker

Car just came to my shop from being at another for 2 years while they tried to fix this issue. They built the motor and it has not run right since.

The car only throws code P0336. I went through the diagnostic tree, verified 12v, ground and a signal out. Verified all 3 wires back to the blue pcm connector. I also pulled the bottom sump pan off to verify that the reluctor wheel was a 24t and that it was also installed correctly. I pulled the ckp sensor out and from what i can see with a mirror and by the wave form reading the wheel is not bent or the engine having to much thrust clearance.

It will start and run, does throw a code immediately, however it does not have injector pulses at cylinder 1 and 6.

My theory is that the reluctor wheel is improperly indexed. Any thoughts would be greatly appreciated, thanks!

Has anyone tried doing a crank relearn? If it's a completly different engine, from what came in the car, that could be the problem. I would think it would give the code for it, though.
