When is tuning required?

When is tuning required? Just kind of curious when tuning was required to do on these cars? Pretty much anything was changed on my mustang it needed a new tune in order to run right, i'm going to be swapping out to long tubes and a true dual x pipe set up with bullets will I need a tune after doing this?
And 2nd question is there anyone that does tuning with hand held units? or do all the companys that do ls1 cars require you to send in your PCM to get tuned?
