I have never dealt with a factory EMC or PCM or ECU or whatever the official term is.
I am trying to compile a list of needs and here is what I know.
My real issue is that I don't know what I don't know.
My plan is to run a LQ4/4L80E/DBW as a daily driver in 100% stock form.
Is there anything I missed?2002 LQ4 6.0
Performance tune with stock internals (factory cam)
VATS Delete
Drive by wire
With pre cat O2 sensors
No rear O2 sensors
4l80E
Fan 1 on 205 off 200
Fan 2 on 210 off 205
A/C compressor cutoff
Cruise control
No EGR
With EVAP Purge
3.25 Rear end gear
26.8 Tire diameter
Thanks for the help!

Some things like Flex Fuel will matter depending on the particular operating system. I also delete everything related to Fuel Level Sensors and Catalytic Converter Overheat.
I doubt you will need to worry about air injection but I would also delete everything about it - older OS's, likely not inside yours.
Depending on your vehicle tachometer, some things might need to change.
What do you want for a desired RPM? I eventually settled on 650 RPM.
DTC P1638 might also need to be killed off if your alternator wiring harness does not have Terminal F.
The bottom line here is don't be surprised if your PCM needs to go back to the tuner for slight changes and there's a million places for required changes to hide inside the PCM operating system. I have a long list of detailed DTC items and other things to check / change / manipulate or delete and I still miss things. But it doesn't matter for me because I can make the changes for free here at the kitchen table on a bench OBD2 harness with Tuner Pro RT, LS Droid or PCM Hammer.

For an unmodified engine I'm pretty sure you could do this yourself without much trouble using the tools B52 just listed. (Disclaimer: I wrote a lot of PCM Hammer, so I'm biased.) The software is free and the hardware you'd want (ObdX Pro) is well under $100. You've got a pretty clear idea of all the little tweaks you'll need for your particular setup, and you can probably find a factory tune that will take care of all everything else.
And if you missed anything in that list, no problem... just tweak it yourself and flash it yourself.
After you get it all running and driving nicely, then if you want more power you could hire someone to tune it on a dyno.

Hello Larry,
I just noticed you are in California. I'd worry more about getting this through the SMOG Referee because what you describe above does NOT have a CARB approval certificate. I think the only thing allowed is an "E-Rod" motor kit from GM Performance Parts unless . . . I think . . . your vehicle is about pre-1976?????
