Default Questions on Battery and PCM ground

Hi,
I'm having some problems with my new setup. I'm getting several different codes for low voltage and the car (A4) will not go into gear. Someone told me the PCM is fried even though you can still communicate with it. They said there is no 5.0 reference voltage leaving the PCM to the sensors. Before I tear into a flull blown chase for electrical gremlins, I wanted to bounce some ideas around. My thoughts are leading to me to a bad ground when I installed the engine. I have a couple of questions;

1) What are symptoms of a fried PCM?
2) Where is the PCM-specific ground located?
3) I have the battery ground strapped bolted to the engine block; yes or no?
4) Shouldn't I be able to mechanically override the trans to shift (I will double check the trans level again)?

The car is currently at a shop waiting to be towed home. Any help would be greatly appreciated.
