NON_LS1 based ECM problem, maybe common, need help

NON_LS1 based ECM problem, maybe common, need help I know it's not an LS1, but I need help. A 99' Grand Am, V-6, was acting up-like stalling intermittenly and surging here and there. Biggest problem is now you MUST press the brake pedal to start it. A shop looked at it and said the ECM needs to be reprogrammed. Has anyone heard of this kind of symptoms from an ECM, I mean surging sure, but having to press the brake or it will just crank and no start??? Is there anyother way to reset the ECM, disconnect and wait 'X' minutes, etc.. or just suck it up and pay the 150+ to have it reset??? Thanks guys.
