Make sure that it is clean, there are no intake leaks around the MAF.
If your car thinks the MAF is bunk it will kick over to speed density running. On a stock tune this mode works like crap on a modified car usually making it run pig rich.
You may want to check your LTerms as well. They will give you some direction as to the problem.
Do you have a scan tool (autotap/ease/efilive, etc?) if so can you log your B1S1/B2S1/MAF/MAP/L-trim(1/2)/S-trim/Advance(1/2)/RPM/TPS for us?

I found the problem to be the engine coolant temperature sensor. The FSM states that on initial start after sitting overnight the AIT and the ECT sensors should be within 5 degrees. I was exactly 5 degrees, so I figured it should be OK, right.
Wrong. I swapped out the AIT sensor with another that I had in stock and it gave me the same readings and driveability issues so I went to the dealer and picked up an ECT sensor. The temperatures are now within 2 degrees. Usually 1 degree.
Because of the temperature difference the PCM was giving the engine "fuel enrichment" when there was no need for it.
That solved the problem. The engine has worked flawlessly since.
