Swapping Wiring Harness

I have a guy who would like to trade me his '99 6 speed setup and wiring harness for my '01 A4 transmission and harness. The only issue I can forsee with this is the EGR difference between the harnesses, is this going to be an issue? How can it be resolved?

just have him remove EGR, and he'll be good to go. Or he could pull the EGR wires out, but that is a total pain.

when i went an auto i just ordered the pigtail for the automatic from speartech for $185 and had a shop plug it into computer and flashed automatic tune it was very simple im not sure about the stick.
