Rev limit vs. gear odd behavior...

...well, odd to me anyway. But, perhaps I'm missing something (which is usually the case!
)?
I have an '00 M6 LS1 on which I was experimenting with a "poor man's" two-step by programming a 3000 RPM limit in the P/N field. The hypothesis being that the PCM would read either the clutch anticipate or pedal position switch as P/N. The RPM limits for the other gears were set to 6800 (the theory being that given the speed, tire size and rear ratio, the PCM would deduce the gear for an M6 car).
Regardless, with the clutch in, it worked like a charm...holding the engine at 3000 RPM. However, it limited the RPM to 3000 for run-ups in 1st & 2nd gear as well (yes, they were set to 6800). There was no problem running past 3000 up to the set points in 3rd or 4th. I also tried it while pulling the pedal up with my foot (in case one of the switches was "set" by a sagging or preloaded pedal), but it did the same thing.
Why would setting the P/N limit affect 1st & 2nd? Is there something I may be doing wrong or don't understand completely?
