How to dial in LTFTs?

How to dial in LTFTs? OK I've been ATAPing like a mad man. I have lots of data. I love using the Autotap Data Analysis Version 2.0.xls file. That gives me a clear LTFT curve that I can get a good idea of where the problem is.
Take my last three log runs. They all start off at a high ltrm, something in the neighborhood of 5.0. They slope down and always hit 0 by 31-40 TPS and then I see a flat 0 throughout the rest of the TPS.
So how do I correct for these low TPS positive ltrms without screwing up everything after 31% TPS?
