Tune with stand alone trans

Tune with stand alone trans Hello All and good day...
I have a full man 4l65e that does not use the factory computer in any way. I have an auto harness in the car and a 6-speed ECM that is set up to my combo. Will I have any issues when we start and run the car with the 6-speed tune. Factory speedsensor is used.
about the tune...2000 OS, SD, NA, MS4, cam, 6.4L, large heads, free-flowing exhaust, no emmissions equip. 1/4 mile car.
