When I took mine apart the halves were rotated so about 1/2" of the part of the seal in the main cap was in the block and 1/2" of the seal from the block was in the main cap. In other words, the seal joint was not lined up with the joint between the main cap and block. Is this just because the seal rotated from the engine running or is this a better way to install it to prevent it from leaking?

They does this on purpose. That way all the seperations are not lined up and will be less ikely to leak. Its kinda like a brick wall.
