Alignment issues
My questions are: do I need for the thing to be spot-on factory spec or is there an ideal alignment for a lowered car? Also, am I SOL when it comes to headers in the future?

With that suspension, you want a custom alignment. I don't know what kind of camber you get with those springs, but I would throw out something like -1 degree camber, 0 toe, max caster.
You plan on racing (auto-x, road race)? Or just street pimpin?
If you plan on racing, you might go a little more crazy with the camber, maybe a couple more tenths of a degree negative. But the more negative you go, the more the inside of your tire is going to wear faster than the outside. You can prolong tire life by rotating front to back every ~5,000 miles. Keep them wearing even longer...
If you plan on street pimpin only, then you probably want to maximize tire life, so I would go less than -1 degree on the camber. Maybe like -0.7 or so. If they can get it back up that high.
