Which do you prefer? What specific sizes do you use? Also, do you use adhesive back weather stripping foam or the soft gray putty to help seal the sub in the enclosure?

I use foam/rubber gaskets.
T-nut or hurricane nut, doesn't really matter which. Just use plywood for at least the baffle, not MDF. They all work crappily in MDF. In fact, MDF sucks with screws completely.

I'm going to be using a pre-made box for the time being, I guess I could sandwich a piece of 1/2" hardwood (birch I think) with a thin layer of Liquid Nails clamped down with deck screws. Is this an acceptable thing to do?

Use regular screws with plastic, I think.
I don't recommend Liquid Nails - the best two glues for box building by FAR are good old Elmer's Wood Glue and Titebond II (not III). Liquid Nails will probably work, though it's not as good. Another one to avoid (some people recommend it when they shouldn't): Gorilla Glue. It is acceptable to glue some hardwood or plywood behind the MDF to use . You just need to glue the board and clamp it until the glue dries. No need for a single screw when you build a box (though you can use them if you want).
