Will a stock 2001 Trans am ws6 amp fit a 2000 SS?? 3 wires are different colored, so am I gonna be screwed I hook up the WS6 amp to the SS amp?
and is there a way to make it fit without putting in a new amp that works with it?

The amp may physically fit in the same place, but Pontiac Monsoon amps have different outputs than Chevy ones. Pontiac amps use 4 channels to independently drive the DVCs in the sails panels, while the HU drives the front and rear tweeters. Chevy amps use 2 channels to drive SVCs in the sail panels, 2 channels to drive the front tweeters, and make no use of the HU powered outputs.

...I suppose it will be better than nothing, but even if you carefully map all the wires according to the FAQ, you'll be stuck with two channels that only put out bass on the amp with nothing to connect to, and nothing wired to your tweeters unless you rig something up manually from your HU.
You're talking about making yourself a huge headache to save yourself from buying a $35 part on ebay that will go right in and work perfectly. Yes, the square peg can be made to fit in the round hole, with crappy results and the round peg readily available.
