I know I ask a lot of question but I just want to get this right the first time, besides someone will come along someday and find this Thread useful.
Yes, you can use power from either E11 or E12 at the amp - they actually come from the same source and are only split at the amp to accommodate internal connections. The same is true of the ground although you could also just ground at the antenna case ground where it bolts to the body at the bottom. It is usually preferable in audio systems to have independent grounds wherever possible to avoid feedback.

My antenna being the earlier model (93-96) it looks like it is grounded by the washer looking piece where the antenna mounts to the quarter panel. I want to put a rubber washer there so as not to have any rusting to my quarter. I have attached a wire from the mounting bracket for the motor to the bracket that mounts the antenna assembly to the body of the car. Will this be sufficient? I did attach the black wire in the electrical plug to the black wire going to the amp.

The antenna body should ground through the bolt at the bottom where it bolts to the bracket inside the quarter panel. The added wire is unnecessary but won't hurt anything.

So is there anything I can do so I don't hear the noise from the antenna going up & down? Insulation maybe?

Funny, that was exactly my first thought... install a manual antenna.

Eventually, you'll get used to it and not even notice most of the time but you will come to count on the noise to let you know that the antenna has gone down when you shut off the car.
