From what it sounds like, you are looking for better than stock and to add a sub and amp. I'd get a good head unit to run the stock locations, and then add a smallish Class D amlifier for the sub. The class D design is extremely efficient and won't draw alot of current. Perfect fot what you are looking for. Figure up to 500 watts and you'll be fine.
Figure Rms amprage draw for a 500watt Class D am to be around 45 amps. Figure 1/2 for a 250-300watt amp. 250 is plenty for say 1-10" sub. 500 plenty for 2-12's.
The current draw will be in spurts and won't hurt the charging system if you add a cap and upgrade the Alternator wire and the vehicle ground.
