Wire the stock (into radio) plug to the line output converter (left & right front, left & right rear) Then wire all leftover wires from the into-radio plug to the into-car plug. cap all unused wires with crimp caps, or some electrical tape. Zip-tie the bundle of wire and converter into a neat bundle, then plug in your RCA signal wires from your amps to the converter, and plug the other two ends from your bundle into the stock radio and the harness in the car. Remember to plug the antenna cable back into the stock radio before re-installing it.
#2- Those capacitors are used as simple 6dB/octave high-pass passive crossovers:

They keep the really low bass out of your mids/highs, preventing damage. Here's some reading info about passive crossovers.
Usually they can be found at your local stereo shop. If you don't have a local stereo shop, you may be able to find a suitable replacement at your local Radio Shack or electronics hobby store. Look for a Non-Polarized capacitor with a value of around 300 microfarads (MFD) Remember, it must be a non-polarized cap.
