In that guide only the 4 speakers are disconnected from the plug, everything else should still run through the amp. Make sure you didn't mess with the E11 or E12 oranges, they should still go into the amp

When you bypassed the amp did you disconnect input signal wires from the factory amp? The amp doesn't have a remote turn on like aftermarket amps - it is always in standby mode and switches on when it senses audio signal on the input wires.

Also check to make sure you didn't knock any pins out of the plug that may be just resting inside and not making full contact. I know that's happened to me before.

When I bypassed it I did not disconnect the input wires from the factory amp - it's a bit awful looking as there is about 3 inches of input wire leading to the amp and coming back out (the speaker out, both input and output cut). So will I need to add an input back to the amp from the HU? I would assume that I could do this by adding a section of wire from the HU/speaker bypass to the input line?
