This might be one of the common mount issues.. a few suggestion on correcting this problem. Depending on how the hole is mis-aligned. If you research you will find many post and thread on this.
There are two types of engine/frame stands that Chevy used.
- Short/Wide (more common)
- Tall/Narrow
1) add spacers under the frame stands
2) try switching side of the plates, this will flip the engine mounts upside down
3) relocate the Frame stands (oblonging the holes in the Crossmember outwards 1/4" or so usually is enough, that will move the frame stand farther outwards)
#4 worked for me. I also on my Chevelle, I used a Short/Wide frame stand (that I narrow to match) and Tall/Narrow engine mounts. This combination raised the engine 7/16".
My Suggestion would be to connect the plates to the engine with the engine mounts and frame stands all connected. Drop the engine onto the Crossmember. Mark the location of the frame stand mounting holes. Then remove the engine, drill the new holes and remount frames stands. The all should line up the next time you drop the engine in.
Post a picture of the mount to show which way it is off.

What car does a short wide frame stand come on? both my 68s have tall narrow stands.my stands need to be moved out like you described in your number 2 but i would really rather not raise the engine anymore if possible but would rather lower it if i can,Thanks

Here are some hits on a search... If I recall.. using either the T/N or S/W with the correct stands would still place the engine at the same Height (from what I recall reading before).

I used the spacer under the motor mount deal.
I took my motor mount and traced it on a 1/2" thick plate, cut, drilled, and placed them between the adapter and motormounts....still had to elongate the holes some.
