f-n cam only car runs like crap

f-n cam only car runs like crap 01 ss runs like absolute ****. Car sat for a few weeks with a battery that was at 9 volts or so. Charged it up...runs like complete garbage. seems like its only running on a few cylinders because some of the header primaries are not hot.
previous to this the car had no other problems. I also did motor mounts, but checked the crank position sensor to make sure the wires were not pulled out. Additionally i checked the coolant temp sensor.
Im going to reflash a stock tune back in to see if somehow that helps. Im going to also do a leak down of the cylinders and check everything else. I have spark in the cylinders.
Im so flustered now all of my mechanics experience has gone out the window. Anyone wanna chime in, maybe itll spark something in my brain.

Leave the tune in it. Assuming it was good before. It is going to take a few cycles for the iac tps etc. to settle out where they need to be after a dead battery. When the battery goes that low then the car loses all memory it had for the sensors and has to relearn it all over again.
