Catch can with newer ls6 valley cover?

You can just block off the hose on the valve cover with a rubber cap, don't worry stout putting a breather on it, with the cap on it you will be putting a vacuum on the crank case which is what you want

On the snout-end of the passenser side there is a tube, which, in the absence of a catch can, would be connected to the valley cover outlet with a hose. In the presence of a catch can, the catch can merely "interrupts" the valley cover-to-intake connection such that one tube runs from the valley cover to the catch can and a second tube runs from the catch can to the intake. (As suggested above).
That leaves the tube on the valve cover. On an LS6 (at least my late-model LS6) there would be a tube on the passenger side of the throttlebody which would be connected to the valve cover inlet with a tube. If the throttlebody you are using does not have an air inlet tube you can instead run the tube from the valve cover to an inlet on the air intake just upstream of the throttle body. If there is no inlet tube on the air intake you can make one.
Finally, I suppose you could block off the inlet at the valve cover (as was suggested above), but I have never tried that so I cannot confirm it.
(An LS6 throttlebody can also have a pair of tubes (one each side) through which coolant is routed.)
