Engine stutter/misfire
So I have an 06 with headers and lately I've been having a stuttering problem at certain rpm (1500-2000) every few days while driving. It will stutter for 30sec-2 min then it'll go back to normal. This a very inconsistent problem so its hard to replicate. Also the computer says its a misfire but i replace the plugs and wires still look brand new. Any Ideas would be welcomed?

Plug wires can look new but it doesn't mean they're performing as they should be. Most common problems on ignition misfires are caused by the wires ( if the vehicle is equipped with such system). Vibration, heat, and multiple disconnect/reconnect of plug wires increase the chance of a failed wire. I'd replace wires as it sounds it could be the problem. Its possible to pinpoint the cylinder misfiring if you have a scanner that has the ability to monitor cylinder misfires at they happen.

our header designs are very tight and cause alot of heat around the plug wires..i had a couple wires go bad on me when i first installed my headers.. i went with msd wires as they have the bendable ends so i could bend and twist em as far away from the headers as i could...i also used coolsox.. give it a try

so i did a continuity test on my wires and my average for the stock wires was about 800.So a bit bad. I also logged a little data while it was happening and it says cylinder 1,4,6,8 are the culprits with cylinder 6 having the highest misfire count. Also my fuel trim on bank to was in the - negatives . No idea what that means. Any ideas?
