The only thing that it affects is that the car won't run
You have to get around the theft deterrent system first to get it to work.
The easiest way is just to reflash the PCM for that car. The dealer can do this for you.

I swapped PCMs to try some programming and the only problem I had was a SDM code set turning on the Air Bag telltale. Don't remember the DTC but it was "incorrect SDM" or something like that.
Car ran fine. Swapped back a couple days later and the air bag light went off.

I'm running a 2000 A4 file and VIN in my 2002 WS6 A4 with no problems. I've been doing it for over a year now. I had to do it because last year LS1-EDIT didn't program 2001 or 2002 cars yet. So I used a 2000 file so I could edit my car for heads/cam. Hope this helps.

THERE SHOULDN'T BE ANY PROBLEMS. I RAN A PCM STRAIGHT OUT OF A 2000 CAMARO IN MY 2002 TA. LATER I HAD THE DEALER REFLASH IT TO MY VIN SO I COULD USE EDIT

I've swapped mine out on the dyno before because my PCM was blowing my EGR valve ran fine with the non-matching PCM. Eventually got the other one to work.
BTW, I'm pretty sure Ed Wright can change the number is you just want the piece of mind. I'd try to bargin on the price though

What about using a 2001 pcm for my 1999 setup?
Will an A4 pcm still run the motor for a M6 setup?

Re: does having a non VIN# matching PCM affect anything?
Jay,
Yes, all the PCM's from '99 to '02 are all the same. I've flashed '99 files into a '02 PCM and vise versa. I can even change the VIN# in the PCM only, and keep the rest of the program the same. This way the program runs fine and the VIN# matches what is on your dash. It comes in handy when someone has a programmed PCM that you like but it doesn't have your VIN# in it. I can also copy the program out of a stock or tuned PCM and change the VIN# to match your car.
