im in the same boat as you, but with a 98 pcm.
I got lots of information from Shoebox's website for lt1's
http://shbox.com
check out http://shbox.com/1/harness_connector_faces.htm
i pretty much used shoebox's diagrams to match up to their corresponding LS1 side connectors schematics.

Oh ok I gotcha. So you just got the pinouts for the 2 year models and you are matching them up one by one? Do you know what to do with the starter wire off the ls1 harness? I have no idea where it needs to go on the return side.

some of the ls1 wires that ran to the fender connectors i had to move to the inside connectors. i do not have serial uart wired into the car harness, i just used the "serial data class two" purple wire which is wired into the blue inside connector which goes to the DLC pin 2
allot of wires were omitted, not removed yet, untill i get it running and am sure that i dont need them. I was able to get rid of the c105 fender connector by pinning everything in the larger one.
ill check the power and ignition hot wires that are needed, i had to add a few power and grounds to make my harness work.

on my c100 connector, (big) fender connector i have 4 power wires, 3 of them are only on with ignition, 2 of the 3 being "injector fuse 9" and "injector fuse 10", the third being the pcm ignition feed "Fuse output- ignition 1-type III fuse" (circuit #439)
and the last of the 4 wires being batery positive (hot all the time)
