Using a metal alignment tool instead of the cheap-o plastic ones usually helps, but if you can easily pull the plastic tool in and out of the assembly once everything is tightened down, you should be good to go. I've had my transmission go in WAY too easily, and also go in a little hard. Getting the angle just right with a trans jack makes the biggest difference.

Plastic one is fine just make sure to support it up a little when tightening the pressure plate so it's a straight shot into the pilot bearing. Check it by looking through the pressure plate to see if it looks inline. This has worked for me everytime in the past. Sometimes it's easier than others but overall it eventually works.

I have never had a problem with the plastic alignment tool, works fine. Its also possible to eyeball the disk to be certain it is centered up between the pressure plate and the flywheel. Just note the edges.
Best tip is to install the drive shaft in the back of the tranny and rotate it just a bit will sliding the tranny in. Slips in silky smooth.

is your transmission in nuetral? make sure it is so you can rotate the input shaft so it'll line up
I've had similar issues but its usually b/c the trans is at a bad angle. take a step back and make sure it looks level
