You might have to go into the Engine Diagnostics portion of your tuning software. I believe the MAF error code will repeat based on the entry under MAF Low Frequency Fail Limit.
I would also check under Engine DTC Processing Enablers for the O2's.
Not 100% sure of this remedy, but I had a similar problem after VE Tuning, when I disabled the MAF using the software.
Same DTC would show up after clearing the codes, and I just changed 'fail limits to 1'. I also changed my DTC display codes to display just current.
Perhaps someone with more direct experience will chime in. I did two things at once to correct it, so that is not always the best way to verify which worked.
Thats the only places in the tuning software I can think of to manipulate those codes. Just trying to point you in the general direction, and perhaps someone who knows DTC code clearing inside and out will chime in.
Good luck.

Apologize if my answer led you astray.
I assumed you had tuning software. Sometimes difficult to know exactly what tuning software the person has invested in, or their tuning experience when they post.
Nitro do you have a local tuner? At a minimum a decent wideband should almost be mandatory for every serious LS1 owner. I can't believe I ran my car without one as long as I did.
Yes, tuning software takes a chunk of cash and an urge to learn. Hey, you may solve this current problem, but a new one will always pop up a month or two down the road.
Hope you get this current problem figured out.
