Default Can an ecu lose its tune?

I purchased my car 2 years ago and it had the air and egr programmed out of the ecu and the components removed. Lately my car has been throwing a p0404 and p0405 code which is a non functional egr system. Why would my car do this and is there any way short of tuning it again to get it back?

Unless the PCM was reflashed shouldn't be getting those codes if they were already deleted, maybe they missed them - but after 2 years sounds like something else is going on.

Definatly never an option of the computer just loosing its tune. A dealer can flash over it with a new update though.
