I always got my best times with the Yank SS3600 by holding the revs up to about 1800rpms when I had 3.73 gears. (2300 with 3.50 gears)
Best was a 11.93 with bolt ons untuned.
I wouldn't be surprised if you got there just by working on your launch. Maybe you should ditch that Flowmaster
Edit: I just noticed you had 3.23 gears, I agree with you on trying around ~2600 rpm launch.
Good luck

Yeah im going to get a cut out and play with the converter, to find its sweet spot. Then my tuner is going to fine tune it, the 1-2 shift was a little early 5200 rpms.

Why is your car shifting at 5200? Is that a mechanical problem? Stock shift points are set to 6000. For a bolt on car you shoot for 6200-6400 actual shift rpm (that means that just because it's set at something doesn't mean that it's gonna do it).

Every converter is different. some like low rpms and some high.

Well went back to the track after the winter. Only things done since my 12.25 pass was a cut out, found 6 more hp in the tune and shift points changed. The track wasn't prepped well heres what i got out of it, run quicker with worse 60'
Before:
1.65 60'
7.77 1/8 @ 87.5 mph
12.25 1/4 @ 109.6 mph
After:
1.75 60'
7.70 1/8 @ 88.8 mph
12.10 1/4 @ 111.5
Cutout and the tune seemed to make a difference. If i could have got the 1.65 short time i believe i could have went in the 11's Stock Interals!!!!!

It would be in the 11s with a better 60' for sure, but even a 1.65 seems a little slow for a 4000 stall.
The things that helped my 60' the best (besides the stall) was a torque arm (of course you need to be hooking before hand) and a pulley (some don't see any gain though). Both of those things picked me up .05 in the 60', but you need to at least get back to 1.65 first.

Added a torque arm and got DAMN close to the 11's!
1.649 60'
7.60 @89.18
12.002 @ 112.17.
Time for some subframes and 3.73's! Not to bad for a stock internal car with very little bolt ons! And a 310lb driver
