The best option is a Hot Flush, it will circulate/pulsate hot trans fluid. But from a DIYer perspective. They make a can of trans flush you can hook up to the lines. Make sure they are very clean, if not the debris can wreck havoc on the new trans.

As per Vince's recommendation, I used a bottle of mineral spirits to flush my lines. I had an old fuel pump that worked, so I hooked it up and pumped a full container through. It cleaned out a lot of trash and debris. Afterwards, I pumped three quarts of tranny fluid through and then hooked everything up. Worked like a champ and I was very pleased with the results. Might have been overkill, but I wasn't taking any chances with that new tranny.
