as long as the shaft is able to slide in and out with ease i dont think it would cause wear on thrust washers unless it was binding.

Cutting it with a hacksaw or by other means without the bevel will allow it to bind.
Just because it travels freely by hand on a bench doesn't come close to simulating the real world stresses while it's in a vehicle.

There are two places the yoke can bottom out. Cutting the end of the yoke wont help if the output shaft is bottoming out inside the yoke.
