Gen IV 5.3 / Early 4L60E
I am in the process of finishing up my swap only to get a call from my guy doing the harness job to tell me that my ECM and harness do not support my 2001 4L60E. What are my options that do not include buying a new transmission?

Without a Input Speed Sensor (ISS) equipped 4L60E your going to have trouble with tuning on a E38 ECM/T42 TCM combination.
You have a few options....
1. Swap the Pump Cover with Stator Support & ISS Sensor, Input Drum, And Internal Harness for ISS Versions.
2. Find a 2006 GTO E40 PCM & matching T42 TCM, And have a custom harness built.

Perhaps the 2006 GTO E40 PCM/TCM is the exception, but from the tuning section I am not aware of anyone getting a T42+ TCM to work with a non-ISS 4L60E. And plenty have tried.
Clinebarger: I thought the 2006 GTO was ISS ???
In short sorry, but the non-ISS 4L60E/4L65E simply do not work with the later ECM/TCM setups. You could have a pro like Clinebarger rebuild your 4L60E as he detailed, or else buy a 2006+ 4L60E/4L65E/4L70E.

While that would work, the conversion box is pricey, the PCM would need a tune, there might be compatibility issues with the electronic Pedal and other details. You can probably sell the old trans for $450 and buy a reasonable 2006+ for $800. Just my opinion.

But, I'm not sure if 2006 GTO LS2's had 58X crank reluctors? So some homework may need to be done!!
And not all 4L60E's had an ISS until mid-year 2007, The GMT-800 Truck platform never had a ISS & at least 80% of 2006 4L60E production was solely for the GMT-800 platform.

The 2006 GTO sure is an odd-ball.
According to this post from a sponsor, the 2006 GTO LS2 is 24x and therefore its ECM/TCM will not work with a 58x LS3.
