Each pan takes a serperate trans filter.
The deep pan (with the step) takes the longer black plastic filter. These are considered truck pans.
The shallow pan (flat) takes a short filter usually metal looking outside. Common on car setups.
The filter mod the OP did want affect anything and it should be fine.
