TH350 need reprograming?
You need to delete all the transmission stuff from the computer. If you had a M6 then you dont have to reprogram but with the A4 in there first you need to get rid of all that.

You don't HAVE to get the tranny stuff deleted for the car to operate, but it will help in getting rid of that nasty SES light. If you plan on getting your speedo working again, then don't delete the codes for those.

Eric,
Don't count on LS1edit actually being able to do get rid of all of the codes you delete. It will not remove 2 of the codes I have deleted for my TH350 swap. Carputing does not have a solution and isn't working o one to my knowledge. Just an FYI.
You can definatly get by just fine without the reprogram if you wanted to.

I did the programming. Carputing has looked at the .LS1 file I am using. Ken just does not know why his software is not working properly. The SES light is the only drawback.

There's no way to swap it over with LS1edit. I've struggled with this when I performed my M6-A4 swap...I needed to add the A4 programming. You might be able to get a dealer to re-flash it for you with an M6 program...the problem is, that when you take it to a dealer, they're most likely going to reflash it with the stock program for what ever the car came with (they go off of the VIN)...Maybe if you slide them a $20, they'll "accidently" install the "wrong" program. I had to eventually send mine to Ed Wright. He flashed the computer with a stock A4 program, and I went from there. (in your case he'd be reflashing with a stock M6 program)

After spending $600+ for software that is suppose to delete DTC's I wouldn't want to buy an m6 pcm or pay to have this one re-flashed. The solution should be for carputing in.c to fix it.

I response to 4mulaJoe's SES problem. I have had my computer done with LS1 Edit and I have NO SES codes at all. Thunder Racing did it and I have had -0- problems with it. Another local, CONFUZED, is swapping from M6 to TH400 as we speak, and Thunder will do his computer as well. We'll see how his does also. I don't forsee any problems there either.
I believe 4mulaJoe has an isolated problem.
