If you are doing an actual fuel injected LS1/T56 swap, then the engine and trans should be in the same harness. CAGS, reverse lockout, and VSS go from the trans to the PCM, and backup light switch will run to one of the connectors for the body harness, where you'd connect them to your backup lights/power.
