On mine I just put it to where it fit the best and drilled new holes in the frame for the motor stands.

I realize its a completely different car, but I just swapped an LS2 with 4l65E into my '81 Camaro. Nonetheless, I ran into similar issues.

1. IMHO, the "Back 1 inch" mounts aggravate all trans issues.

2. I had to get a different trans crossmember - GForce makes a huge assortment which you can see at www.crossmembers.com and order from Summit. For my car it moved the mounting point 2-1/2" back and 1" down.
Check out this page for your '64:

3. I got the truck pan to fit my particular car; very close, but it fits. Nonetheless, I ordered the F-Body pan from Summit for $170:

(Since I needed the dip stick and tube, this was a good deal as the dealer wanted $80 for just those.) I'll probably install the F-body pan this winter as the truck pan sits kind of low.

4. A tilter on my Engine puller was absolutely needed. It might be easier to install with the trans crossmember removed.

All just IMHO.
Good luck with your project; just keep at it.
