Default small tube on rear of LS6 intake?

What is the smaller thinner tube on the back of the ls6 intake go to? Does the bigger 1 go to the vacuum on the brake booster?

Bigger one goes to the booster, on the stock car it is used for vaccum for dash vent controls

Do I need to cap the little one or can I just leave it?

Cap what you don't use or it will be a vacuum leak and the engine won't run properly.

Yes like the gentleman above said, you must cap any that you don't use on the whole motor or it creates a vacuum leak.

Your local parts store should have an assortment of colored caps to put on them.

High idle, lean code set, stumbles and fumbles and likely a loud *** hissing noise.

I just take the T off and plug the small line right into the back of the intake with one of the straight rubber hoses.
