Yes, the 4th-gen F-body alternator will bolt right in if you use the rear-position engine mounting brackets, but not with the forward-mount engine brackets. I have a GTO alternator and will be test fitting it for compatibility before I'm done with the development work on this project.
I've mocked-up the installation of the stock truck A/C bracket and compressor with the forward position mounts and am posting these photos for those interested. I can also tell from measurements that you'll also be able to install this same late version truck compressor (the one without the rear sensor), when using the stock-position version of the engine mounting brackets, by just relieving the compressor bracket a little with a rotary file chucked in a die grinder. Here you go...
I forgot the all-important ground clearance shots...the transmission in the car currently is a 4L60 and you can see in the side image that the outlets of the collectors are just about even with the bottom of the trans pan.

Thanks for your approval of the progress so far. As far as your car goes, trust me when I tell you I've worked on far worse off specimens before.
I don't mean to high jack but they recommend not using those compressors with vintage/ classic air. The fitment for the gto style isn't ideal because the lines hook up points right at the a body frame.

It's not my place to tell people what components they should or shouldn't use in their swaps and I just answer the questions as they are asked. The ability of this set-up to accomodate stock low-mount A/C compressors is a secondary by-chance benefit of its use, with its primary engineered function being its ability to eliminate the steering component interference and non-optimized U-joint operating angles that have plagued A-body swaps for years.
I have been using the stock location non variable truck compressor on dad's a body for 5 years and 25 '000 miles with vintage air with no issues.
Thanks for confirming that. I did some of my own research last night and discovered that many guys have used the fixed displacement stock truck compressors with success in their swaps.

Placing an order for any of these components is not yet possible, but will be in the near future. The 1-7/8" version of the headers will be available within a couple of weeks and the engine brackets will follow just behind them. The Hooker trans crossmember In development will only be required for a T56 or 4L80 install; all the other automatics can be installed with the stock Chevelle crossmember.
I have a 408 stroker. Would have loved to use the Holley 302-2 pan, but had to go with an autokraft to accomodate the stroker crank. I know I'll have some tie-rod interference at full lock. I can live with that. Otherwise, do you think the geometry of your frame and motor mounts and headers will play well with the autokraft pan.
Those headers look amazing. Love the 1 7/8" primaries. Any plans for a version for 64-67 A-bodies? The market is very lacking in long-tube headers for the 64-67 cars, especially with 1 7/8" primaries.

I can't speak for the compatibility of these new components with the Autocraft pan as I don't have any first-hand experience with it...the sump of the Holley 302-2 pan is 9.75" long, so that should give you some comparative information you can use to compare it to the sump length of your pan. The photos shown so far depict the position of the engine on the forward position Hooker mounting brackets; the rear position mounting brackets place everything 1.25" further back in the chassis at the stock location of the engine/trans mating plane, so they set-up may work for you. It is possible to use the 302-2 pan with a stroker crank if you are willing/capable of modifying the pan such as the user who took this photo has done...
